My friend asked me about my colleague and I replied him that "I don't know where she went". Then he replied that I must say like "I don't know where did she go".

Is there any mistake in the former sentence?

    You were right. Your colleague used the auxiliary verb, do, and constructed the question form "I don't know. Where did she go?" Note the period/full stop bewteen. – Mari-Lou A Mar 6 at 6:56
